This character had a legal hex at level 1, allowing the selection of the Extra Hex feat. Now, at level 4 (through retraining) the character loses the level 1 and level 4 hexes, but retains the level 2 hex, so still qualifies for the extra hex feat that was taken at level 1. (There's no point at which this character didn't have the hex class feature; the legality of the feat shouldn't be impacted.)

My question remains: does he have to lose the specific hexes that were chosen at those specific levels, or does he just have to reduce the total amount of hexes known by 2?
Tommi Ketonen wrote:Unfortunately, you can't take extra hex feat at level 1 if you don't have hex at level 1, because the prerequisite of extra hex feat is having the hex class feature, and you don't get that until level 2.

Meaning that you'd need to retrain your first level feat choice as well, and you'd be left with just cackle.

Good news is that if you are retraining a feat at level 4, you can take any feat you qualified for at level 4 - it doesn't need to be a feat you qualified for at level 1. So you could take extra hex feat for misfortune, or evil eye. Problem is that retraining says:

"You may change one feat to another through retraining"

Many consider this to mean that you need to change it to a "different" feat and that Extra Hex (Evil Eye) and Extra Hex (Misfortune) are the same feat (Extra Hex) and not different feats (despite giving different hexes) so you may need to retrain extra hex first into something else, and then back into extra hex.
I don't think that's the intention, though, but you should check with your local VO on how to proceed.
Unfortunately, you can't take extra hex feat at level 1 if you don't have hex at level 1, because the prerequisite of extra hex feat is having the hex class feature, and you don't get that until level 2. As a result of this retraining, I'm losing my 1st and 4th level hexes to alternate class features. Below are the hex choices I made at each level:

1st: Evil Eye
1st (Extra Hex feat): Flight
2nd: Cackle
4th: Misfortune

My question is this: must I lose Evil Eye and Misfortune (my two most useful hexes) because they are the specific choices made at the levels that I lose hexes for, or can I just choose two of my four hexes to lose? I.e. could I choose to lose Flight and Cackle instead, essentially shuffling things around to look like this:

1st: <s>Flight</s> (lost to archetype class feature)
1st (Extra Hex feat): Evil Eye
2nd: Misfortune
