Does a wizard with the Bonded Object class ability need his bonded object to cast spells from scrolls without penalty? Or is using a scroll not considered casting a spell for the purposes of the Bonded Object class ability?

Using a scroll is not generally considered casting a spell. It is considered using a spell completion item. This also means that the caster must use the caster level of the spell, cannot modify it during casting with an meta-magic feats.
This is also why use magical device can be used on scrolls even if you wouldn't normally be able to cast spells.
