Torture is crass and, while it's an art form in and of itself, it's an interrogation tactic. Zon-Kushan and his worshippers see pain and suffering as a tool of enlightenment, in some cases, the practices are sacred holy rites, as opposed to simple masochictic daliances. Seeking truth and knowledge through exposing yourself, being vulnerable on a level most can't manage, from physical pain, to emotional pain, all forms bring insight into the truth of things.

The iconic evil inquisitor believed only the holy deserved physical pain and salvation. She preferred to use psychological torture on her victims. This is actually showed as they were a group of children training to be Inquisitors and they were willingly tortured.
But I'm sure if the team had made the torture subdomain before Zon Kuthon existed, he would have it.

Not an oversight, the Torture Subdomain was created waaaaaaaay after Pathfinder was originally made (and thus after Zon-Kuthon had already been introduced).
So? Subdomains list associated gods that should have it.
Associated Deities: Venkelvore, Xsistaid, Yamasoth, Zaebos, Zaigasnar, Zepar
That's for torture.
Champions of corruption isn't so old that it predates some of the gods listed for it's Hatred subdomain. (Same domain of destruction)

Clearly an oversight. Not something that they purposefully left out because the God was already listed.

Deities are restricted to only a certain number of domains and subdominans too, so he likely won't get it without losing something.
That’s only true for initial write ups. Splat books (like Blood of Darkness or whatever it was called and one of the Intrigue supplements) have introduced new subdomains and pushed gods like Nocticula, Norgorber, and Calistria over those maximums.
