The same thing that happens to anything that takes negative energy damage and isn't resistant to negative energy damage. It takes damage.
Most constructs will be immune to anything requiring a Fort save and also necromancy effects, which will be your typical vehicle for negative energy (mostly because they'll only affect living things). Same for Channel Energy, unless you have a Forge variant that damages metal constructs. If you're referring to some specific construct, rather than just an idea you have, then maybe you should quote or mention it.
Either way, unless the specific details for a construct with a living heart say differently, it's just damage. Same as if a living creature took it. Even if the damage effects says it stops a heart from beating... unless the construct's specific description says it stops working or ceases functioning when its heart does, then it's still a functioning construct with a stopped heart inside it.

Is there a reason you can't just build it with more HD?
Hit Dice Modification: Hit Dice represent the overall strength and power of a construct. They affect a number of subsequent abilities, including hit points, saving throws, and base attacks. Determine the effects of a Hit Dice modification using the rules for adding creature Hit Dice using the information in Monster Creation. Because a construct's size is limited, a Hit Dice modification cannot increase its size. Therefore Hit Dice modification can never increase the base construct's Hit Dice beyond 50% of its total HD. Some constructs have a defined cost for increasing Hit Dice. To calculate the cost per Hit Die of other constructs, divide the construct's construction cost by its existing Hit Dice.

I sometimes give constructs a Sturdy Construction special quality that gives Str Mod per Hit Dice for HP.
For example, doing that to an iron golem gives it another 198 HP, significantly improving its survivability.
I pretty much only do this if the construct is supposed to be impressive, like the animated tanks from Rasputin Must Die! If the construct is just a throw-away encounter, don't bother.
If you're a PC trying to craft constructs, keep in mind that golems are horrifically overpriced and you're better off with animated objects (which have hardness, which is WAY better than DR).

adding awaken construct so not mindless and that will be a pc hopefully so having it built with extra hit die probably wont fly but i could modify myself for extra hit die.

You won't - it's an arbitrary thing I sometimes give constructs as the GM. Sorry for not spelling that out; I wasn't sure if you were asking as a player or as a GM.
Since you're a player, then my recommendation is animated objects because they have hardness, and that should help survivability immensely. (You want metal (hardness 10) or better, if you can afford it.)
