Due to me not realizing Thornkeep gave 3xp and not 1xp, I did some bad accounting on my XP for one of my characters. Up until now, I played my character as if he had 2 less XP. Should I just toss out two XP and pretend like they didn't exist, or do I retcon him so that he has 2 more XP? I only play locally, I never go to cons, but best practices?

You probably should consult your local venture-officer or regular GM to confirm how they prefer to fix it.
Do you have any chronicles on the character that he wouldn't have been eligible for with the correct amount of XP? If all of your records are legal, I don't see that you've gained any advantage - probably the opposite, as you've played with lesser character abilities and got less gold than you might have otherwise. In that case I'd suggest just to update his XP to the correct value, level him up if necessary and no more need be said.
If you have chronicles that the character couldn't have received if his character level was correct, you may need a ruling whether you can transfer them to a new character, adjust rewards for one or two chronicles to slow play, or take similar steps to fix it.

Apply your thornkeep on slow, so you have 1.5 xp instead of 3 xp. That should mean that everything you did after that was legal.
As long as it really isn't one of those 'niche' scenarios where even .5 exp will put subsequent scenarios 'out of reach'.
Plus, that also adds in a potential modification of Prestige Points as well, and adds in those pesky fraction-thingies.
Solid advice and ideas above, and I have several characters that I *wish* I was in that boat with...

Looking at his session list, even that won't quite work thanks to a certain arc requiring exactly 33XP.
This is definitely a task for the local VO crew to untangle with the physical chronicle sheets. I can't make a recommendation from the sessions reported thanks to the complexity involved.
