For PFS can we upgrade a cracked/flawed ioun stone to a normal one? Ie does it follow the same rules for upgrading similar tiered items, like a belt of giant strength +2 -> +4.
Specifically, I am looking at getting a flawed Opalescent White Pyramid and upgrading it to a normal stone when I have the fame.

I am not aware of any way to upgrade cracked or flawed ioun stones to the normal version.

The Make Whole spell should do it if you can somehow cast it at 24th level (since that is twice the caster level of the item). Good luck achieving that in a PFS game, though.

Actually this is easily doable and allowed by the guide but there is no reason to think a make whole would turn a cracked stone into a normal one.

I think I see where I was getting sidetracked. I was using shorthand in my memory for upgrading similar items, but that only works for items that include a +X value according to the FAQ.
I'll have to look into the make whole option, but I don't think it applies to the cracked/flawed ioun stones, even if the caster level wasn't an issue.

Correct. The cracked and flawed stones are the result of errors during the creation process. They aren't "broken" in the sense that an item which can be repaired by make whole is.
So, unfortunately, they cannot be upgraded or repaired into normal stone.

A normal Ioun Stone can also become cracked or flawed when placed in a Wayfinder according to the table of random results for Method 2 of attuning an Ioun Stone to a Wayfinder. However, if I recall correctly, PFS uses Method 1 exclusively.

Methods? Attunement? you mean there is a procedure besides just putting stone in slot?

Seekers of Secrets defines two possible ways to determine resonant powers from ioun stones in wayfinders.
Method 1 is a fixed list of what stones grant what powers; ioun stones of the same type (i.e., clear spindle) always give the specified power.
Method 2 is a table you roll on to determine randomly what resonant power an individual ioun stone gives; even two ioun stones of the same type end up giving different resonant powers.
PFS only uses method 1.
