I've kicked around the notion before that Asmodeus and Nyarlathotep are the same deity. We arn't here to debate that, though by all means. My question is this;
A NE cleric (or inquisitor or warpriest or..) that believes this to be true and worships Asmodeus, believing Asmodeus to be one of Nyarlathotep's faces.
What domains does this individual have access to? How would one represent this heresy statistically?
Chaos, Evil, Knowledge, Magic, and ??? ?
Evil, Fire, Law, Magic, and Trickery?
Some other list?
Additionally, what would this heresy mean for their alignment restrictions? Would they fall if they turned lawful, or would they fall instead only if they turned chaotic? Which deity should be counted as their patron for the purpose of meeting prerequisites?
My first three ideas are to use the separatist cleric archetype, fixes the domain issue, use the option to follow an ideal, rather than a diety (even if the character thinks they are worshipping a deity), or the heretic inquisitor.

That option doesn't work in Golarion without GM modification, just so you know - it's only in the Core Rulebook because it's setting-agnostic. In Golarion, all clerics gain their powers from a deity - that's important for a fair few plot points.
As to the issue - which deity is giving you powers? Although it's a cool theory, in Golarion, they are different deities, so one must be giving you the powers. Pick which one, then they determine your alignment restrictions, and who your patron is. Don't tell the other players if you don't want to - and in-character, they don't know either :)
Just go with two domains out of Evil, Magic, and Trickery or fire; the first two overlap and the latter two are possible fifth domains for this alleged face of Nyarlathotep (I would go trickery over fire), and this face's favored weapon is the same as Asmodeus's (Heavy Mace, if I recall correctly). If you make those choices, it doesn't matter which deity you actually worship because you're not doing anything limited to one or the other.
Evil, Knowledge, Trickery, Void with Dark Tapestry sub domain? those are what come to mind.

I wish the Mythos Cultist could be used in this case, but that is strictly for CE and CN. And while the rules can be bent (in one adventure there is a LN cleric of a LE deity who can channel positive energy due to their particular heresy), I don't think alignment and such there would quite do.
