And CotCT seems to have more dungeon crawling than HR, which focuses a bit more on the running of your resistance movement.
They're both amazing, but it comes down to the theme that you want. Both are urban APs which involve some element of rebellion, but the setup is the key difference.
CotCT has the PCs working with the city guard to defend Korvosa from threats, which escalate to world-endangering level. Hell's Rebels has the PCs form an underground resistance movement to rebel against the government. So I'd say if your players err towards lawful, then CotCT will work better than Hell's Rebels.
There's also the choice of late game locations:
