What if a Witches familiar activates the clone trap and it becomes the clone?

Then the GM has a very interesting situation, and has to come up with some unique stat adjustments. ^_^

This isn't totally impossible to figure out, though; in fact, a wizard can do something similar (if temporary) by casting alter self on his familiar.

If S. ever (i.e., at a later date, post-AP) discovers that one of the clones is now a spellcaster's familiar ... I imagine that S. would not be very happy with said spellcaster (and probably try to destroy the familiar in question).

Yes. In fact, it would keep most of its familiar derived stats (like hp and skills and such).

That's harder to say. Most likely, by RAW, it would leave the clone body empty when its summoning was done, but a GM could easily get creative with this...
