Specifically, I'm looking at the Veneficus and the Scarred Witch Doctor.
The Veneficus replaces the 2nd and 10th level Hexes while the SWD replaces the 1st level Hex. Do both of these count as altering the "Hex Class Feature" or is there no conflict because it specifically calls out which Hexes it replaces?
As a note: this is just for intellectual curiosity. SWD isn't PFS legal and most GMs would let it fly regardless because giving up your first two Hexes is pretty detrimental.

If one replaced the 1st level hex and the other replaced the 2nd and 10th hex only, yes they would stack.
However, I don't think they do as both modify Hexes in general:
A veneficus witch can select the following alchemist discoveries as hexes
This changes the Hex class feature to allow selecting of non-hexes as hexes.
Whenever a scarred witch doctor learns a hex, she must carve or brand a symbol in her flesh to represent this hex.
This applies additional requirements when learning a hex.
