Is the CR change really supposed to scale with HD?

CR scales as a combination of a large number of things, one of which is HD.

To answer your second question I would need to know what a "Blood of Baphomet" is. Link?

CR scaling makes sense with templates like half-fiend that gain a large number of abilities based on HD. The man-eating animal abilities that scale on HD are more on par with those of a fiendish creature.

Both the template and the Blood of Baphomet are in Sword of Valor.

I believe you should calculate hit dice before applying any templates. After doing so, if the template scales by hit dice it will tell you when to increase CR.

Nope, it's in Adventure Path #74, Sword of Valor.

Blood of Baphomet:

The Blood of Baphomet is on page 89, and under various circumstances, grants "The Man-Eating Template". The section for Creating a Man-eating animal is on the same page.

Since the template does not change the number of hit dice, only the type of hit dice, use the creature's original hit dice number before scaling CR as described in the CR section of the template. Many templates scale CR according to the creature's hit dice, so this is normal.

The GM is always the final arbiter of XP awarded, regardless of what CR anything might have. Beyond that, the template is as written.
