After reading the rules I am a bit confused on one point. Once we have a new adventure path to move on to (say skinsaw murders), are we supposed to remove all of the cards from the previous set (burnt offerings in this case) from the different non-character decks? I am not seeing this explained and am concerned that a continuously building supply of cards would dilute encounters in later adventures.

No, you are going to have everything mixed together. At the start of one of the adventure paths i think it is the third, You will start to remove cards with the basic trait after you encounter them. I think with Banes it is mandatory and boons optional. This will happen to elite cards at the start of the 5th AP.

I believe boons are only removed if you BANISH them.
That is what is written on the Rise of the Runelords Adventure Path card.
What I wonder is if, when we're rebuilding our deck at the end of a scenario, we could consider that the cards that we remove from the deck are ''banished'' back to the box.

What I wonder is if, when we're rebuilding our deck at the end of a scenario, we could consider that the cards that we remove from the deck are ''banished'' back to the box.
You will be removing them from all future sessions of that game, so I recommend keeping the deck boxes from previous adventures and placing them into the box they came from, with both Bs and Cs in the character add-on deck (if you have it). That's what we've been doing, anyway.

To summarize:
Perils of the Lost Coast (three-part scenario with Blackfang): B and C cards only.
Burnt Offerings: B, C, and 1 cards only.
Skinsaw Murders: B, C, 1, and 2 cards only.
Hook Mountain Massacre: B, C, 1, 2, and 3 cards only. Basic banes found are removed from box after banishing. Basic boons *may* be removed from box after banishing.
Fortress of the Stone Giants: B, C, 1, 2, 3, and 4 cards only. Basic banes found are removed from box after banishing. Basic boons *may* be removed from box after banishing.
Sins of the Saviors: B, C, 1, 2, 3, 4, and 5 cards only. Basic and Elite banes found are removed from box after banishing. Basic and Elite boons *may* be removed from box after banishing.
Spires of Xin Shalast: B, C, 1, 2, 3, 4, 5, and 6 cards only. Basic and Elite banes found are removed from box after banishing. Basic and Elite boons *may* be removed from box after banishing.
Additionally, it is my impression (can't find the exact thread where I heard) that the 'promo' cards (Poog and his fire spell at this point) are added in when you start the adventure they came out with. So Poog/spell would be added in with the '1' cards.

There's no printed rule regarding the Promo cards, but Mike suggests not adding any of them until you add in the '1' cards; you can play with any or all of them at that time. (You don't have to worry about remembering when a promo card came out—if, next year, after all of the promo cards have been released, you were to play a Chapter 1 adventure with the promo card that shipped with Chapter 6, that would be just fine.)

I think that answered my only worry about this...Where will all the B's go? Since they came in the box, there is not an smaller box provided to put them in. I'll find out how many will fit in the Character add-on box and put more in the boxes that will stay out. I suspect this has been figured out already by those in the know. Looking forward to having this problem....having all the supplements :-)
