So I just picked up the Sword of the Planes last night in our CoT campaign. My GM says it only works as a +1 on native outsiders because 'they are from the material plane', I think it should be a +4 because that's how it works against outsiders and the rules for it say nothing about it being any different for outsiders from the material plane.
I'm I just blinded by my need to pump out more damage, or is this how the sword actually works?

I believe that the RaW back you up: as you say, no provision is made for the (Native) subtype in the item description. On the other hand, I'm inclined to say the GM has made a reasonable ruling here - the "theme" of the sword of the planes is definitely that creatures from other dimensions suffer more harm from it than creatures of the Prime Plane. Considering that Outsiders of the (native) subtype are usually scarce and not particularly imposing (aside from rakshasas), I'd advise just saying "right-ho" and asking that that house-rule be jotted down in case somebody is one day playing an oread or ifrit character.

This longsword has an enhancement bonus of +1 on the Material Plane, but on any Elemental Plane its enhancement bonus increases to +2. The +2 enhancement bonus also applies whenever the weapon is used against creatures native to the Elemental Plane. It operates as a +3 longsword on the Astral Plane and the Ethereal Plane, or when used against opponents native to either of those planes. On any other plane, or against any outsider, it functions as a +4 longsword.
Lets break it down.
A) +1 Longsword on Material Plane.
B) +2 Longsword on Elemental Plane.
C) +2 Longsword vs Creatures native to Elemental Plane
D) +3 Longsword on Astral or Ethereal Plane
E) +3 Longsword vs Creatures native to Astral or Ethereal plane
F) +4 Longsword on any other plane
G) +4 Longsword vs any outsider
There's an implied "vs any other outsider" in condition G, otherwise it invalidates conditions C and E and would be a +4 Longsword vs even Elemental, Astral, or Ethereal Outsiders. However, there's no notation stating that it functions as a +1 Longsword vs Creatures native to the Material Plane. Therefore, condition G, "+4 vs any outsider [other than those native to Elemental, Astral, or Ethereal plane] would apply.
