I'm unaware of anything official on this.
I think you have to decide if you think of it as a physical ability or a supernatural one. So the decision might depend on a creature by creature basis.
Maybe there's a creature that is similiar to an ooze and just squeezes through that crack similar to Mr. Fantastic (Fantastic Four).
Maybe the Shae (as an outsider) is capable of squeezing a few other things with itself, as a kind of otherworldly spookiness, not only sneaking into your bedroom, but bringing a dagger to kill you with as well.
It really just depends on what you prefer: A grounding in realism (swords can't fit under a door!) or the "Rule of Cool" (That Shae is so awesome!).

Am I to just play it an amorphous creature who weilds a weapon can slip through a crack with its weapon?
Where in RAW do you get the idea that an Amorphous creature can do this?
Amorphous (Ex):
The creature’s body is malleable and shapeless. It is immune to precision damage (like sneak attacks) and critical hits.

Just because you're carrying stuff does not change your basic anatomy... or lack of same. It may however, limit where you can go if you want to keep your stuff with you. You can't pass under door sills if you're wearing a breastplate or carrying bulky items without leaving them behind.
The creature remains amorphous, but the solid objects carried remain solid.
