No, one attack roll, one damage.
Now if you have more than one type of mitigator, that may help.
For instance if you have DR 2/Fire Res 5/Elec Res 5 and get hit by a flaming, shocking longsword for 3 fire, 6 elec, 7 dmg your total would be 6 damage.
Fire: 3-5=0
Elec: 6-5=1
Dmg: 7-2=5

Basically, natural weapons and unarmed strikes do normal damage + 1d6. The extra 1d6 is piercing damage, but the normal damage type for the attack is unchanged; this can be important against certain foes like skeletons (DR/bludgeoning) or zombies (DR/slashing), but normally would not be considered separately. Also note that because it is additional damage, it is not multiplied on a critical hit, increased by size, or included in Vital Strike.
