If I cast levitate on something that can fly or a creature and that has fly cast on it, would I then be able to move said creature down to the ground basically canceling their ability to fly for the remainder of my spell?

It's personal so you aren't going to get it cast on you... but that wasn't really your question.
No, the spell specifies a melee attack is being split. You would need to choose one of the targets for the spell to be discharged on.
That said, I think it would perfectly reasonable for a GM to rule that it splits the spell energy as well. It isn't like you are getting more damage out of the deal. I would talk to your GM and find out if he would allow that house rule (I would).

No. Levitate allows you to move a WILLING creature up and down. So he could fly and do what he wanted on his turn and then on yours you could move him up or down. One wouldn't change the other.
