So, let me get this straight: This would be a setting where monsters "farm" or otherwise control humans, but some humans have superpowers and are trying to win the freedom of human civilization from monsters?
I don't think it would be too hard to turn PFRPG classes into superhero classes. Full-magic classes could focus more on one element (fire powers, water powers) or specific kind of spell (positive energy, animating the dead, etc.). Spontaneous casters feel more super-powery than prepared casters.
As to martial characters, I don't really know how you'd work this. Things like super strength and so forth aren't class abilities at the moment.
One idea would be to give super-powered characters variant human races with level adjustments. So Superman might have racial traits that give him +4 to strength, some DR and resistances, a fly speed, etc.
I think if your players are willing to work with you and re-flavor the classes they already have, you'll be able to pull this off fairly easily.

In a world dominated by goblins, the 25 point-buy character is a god. Stronger, tougher, faster then the "normals"
Honestly, after level 5 most of what the players could be defined as super-heroic. And if all the NPCs have very few levels, the PCs will start to shine like a beacon in the darkness, head and shoulders above the rest.
If you want to have literal evolution aka mutant powers and the like, you might be served with a game like gamma world, or mutants and masterminds, or a generic system like Hero or GURPS. Pathfinder is very good at simulating most fantasy games, but if you get too far from the core, I'd recommend switching to a system that caters better to what you are looking for, rather then working up a binder of house rules.
Monks, Barbarians, and spontaneous casters (oracles and sorcerers especially) could probably be re-flavored as evolved super heros with minimal effort. It could be made to work without too much effort.
