I'm obviously doing something wrong.
I bought some gift certificates a couple months ago in order to "bank" some fun money at Paizo. I've redeemed them, but they don't show up under store credit and I can't figure out how to spend them on the PFS scenarios I want to buy.

Your account is marked "Use any available store credit for my subscription orders" which means that if there is store credit on your account, it will be used when subscription shipments are processed.
If you do not want to use store credit on your subscriptions, go to your "My Subscriptions" page and uncheck the box.

Ok. I get that part. My question is, how do I turn a gift certificate into store credit? That's what I can't figure out. I bought them, redeemed them, and they're sitting there under "My Gift Certificates," but I can't figure out how they turn into store credit so that I can buy goodies with them.

All the gift certificates previously purchased have already been turned into store credit which has already been used on your recent subscription orders.

Aha! I see it now. You have to look at the order to see where the store credit was applied (as opposed to it showing up in the order history).
