Are maneuverability ratings already calculated into stat blocks under "Fly Skill", or do we add them?
Well, lets dissect a stat block and find out
A bat has a +16 bonus to fly checks.
It is a diminutive creature (+6) with 15 dex (+2).
Lets assume it put its skill point into fly and that this is a class skill (the only other skill is perception, and that is made up of racial bonus and ability score only). Since it is 1 hd and has animal intellect, that means 1 skill point plus 3 for class skill. Total of +4.
Now, let us see what we have: 6+2+4= 12.
That leaves +4 left. Bats have good maneuverability, which is a +4.
So it seems everything checks out.

Yes, I do believe the maneuverability bonuses are already calculated in. I have begun eliminating mention of them from my stat blocks just to save space.
I believe as Delrik mentioned that they are there for backwards compatibility.
Also, it helps to explain where all the bonuses come from. So you can dissect it properly and understand 'why?'
Since the monsters generally play by the same rules we do (they can deviate somewhat, but that is usually an explicit ability of the creature, or of the subtype), looking at the bestiary can be a useful resource to see how the designers intend the rules to be played.

The OGL has a table showing what each Maneuverability class can do. For example, Average cannot Hover.
PF took this and created the Fly skill, and assigned higher DCs to abilities needing better Maneuverability.
The text in the Bestiary often used the OGL text which did not have a Fly skill. They added the skill to that text, but did not remove the Maneuverability text at the same time.
