You might consider using an online VTT such as MapTool -- you'll save a bundle on paper costs if nothing else! :)

Yeah, I'm dreading this hand-mapping job. DREADING it. This is after building rotating copies of a certain dungeon below Korvosa (copied original, cut our circular sections, glued remaining stuff on cardstock, then fastened circular pieces with brads) to make four separate maps for said dungeon. And after mapping much of Castle Ravenloft.
Scarwall scares me.

Seriously, pick up a free VTT (MapTool, hint-hint) and just import the image out of the PDFs. Simple! Now you have infinite zoom and a bunch of trackers as well (the easy stuff is initiative, locations on the battlemat, and vision/light; for anything more you'll want to grab a pre-configured setup called a framework).
Check out this page for cool stuff. :) Oh, and here too, but keep in mind that you're using these tools in a face-to-face game so some of what is discussed you won't need.

Is there a tool that will allow me to import the maps from a PDF, scale them correctly for minis, alter the map to remove secret doors and such, then print it for table top use? I'm sure I can do this with Illustrator but I don't have it. Is that the only option?

I used to feel that way, too. I have a pretty good collection of minis from the old days and I wanted to use them. But I found that the benefits far outweigh the lack of minis. (Individual views for each mini is a huge one.) Until you try it -- or see a VTT used -- it might not make a lot of sense.
(Oh, and there's also this GM screen project but he's only just started on the player table part of it. But he used Google SketchUp to design it and has all the specs for anyone else interested in building one.)

PhotoShop. Paint.NET. Or for cheap bastards like myself (or people who would rather use OSX or Linux), GIMP.

I used Gaming Paper to map out the main floors for Scarwall for my party to utilize. I will draw out the smaller parts as they go. I've also drawn out a mini-map of the whole castle (approximately the size of the provided maps, just player-friendly) and am looking for the best way to attach it to cardboard and assemble.
I think this will really give them a better feel for what the whole thing looks like and give them ideas of how they may want to approach it (currently they're considering wind-walking in). For me (as a visual person) it will also help me understand how everything is laid out and where all the bad guys are lying in wait!

A friend of mine and I started working on this project inspired by this post.
We went with 2 rolls of gaming paper and mounted it on 7 20"x30" sections of foam board so far. Have had to do a little cutting to get the pull dimensions on there. So far we're only missing the outermost point of the star tower (one square etc).
Will post pics when finished!

I just want to point out that I have been doing my own high-res versions of every map I use in both Runelords, Crimson Throne, and Jade Regent. All from scratch in photoshop, with all the little details the room descriptions in the books mention.
I utterly dread Scarwall. I legitimately have no idea how I'm going to get any of it done in time to play, unless I start right now and work on it straight through until my players get there two books from present.
If I ever finish, I'll be sure to leave the map up for anyone to use.

Speaking of Ravenloft, I made my own "Drawvenforge" dungeons with thin styrofoam after looking at what it would cost if I were to get enough pieces for the whole castle. My players really loved it and I was able to customize the pieces to fit the map.
I guess I would have to get 2 8'x4' board side by side as well as a few minor changes in order to fit the map on it.
