Along with Ciretose, I agree a Ranger variant would also work quite well... of course, not sure about Animal companion, unless you want to add Tengu to the allowed creatures :p

I would swap animal companion for something else.

Ranger makes more sense to me as a base to start from, as a ninja should be full BAB and is more of an hunter/assassin than a unarmed combat style monk.

Thank you all for your feedback.

I understand that rangers and rogues can make very good ninjas, however, neither really fits with the particular style of ninja i want to build. I understand that historically, ninjas did not possess supernatural ability, but this is not meant to be historically accurate, this is based on legend and lore.

I wanted to build a ninja that had the mystic and deadly feel. The monk fits that vision best with his ki pool, ki abilities, and flurry of blows.
Rogues are of course the first inclination, but they really lack the magical ability I'm looking for. They can viably make a good mundane ninja with a few new talents, but that's not my vision. Though arcane trickster is a good alternative.
Rangers are another option that was mentioned. Divine magic doesn't fit thematically, and arcane + full BAB is a no go.

Ladies and gentlemen,

I have just seen that Paizo is putting out their own official ninja product. Thank you all for your efforts and feedback, but at this time, I will be discontinuing work on this base class, as there will soon be official rules for ninjas.
