Check out the header at the top of Page 7 of Bastards of Erebus.
"Council of Thieves assumes your group uses the Medium advancement track for experience points. Characters should be 1st level when they begin “Bastards of Erebus,” and should reach 3rd level level by the adventure’s end. By the time the PCs are moving against the Bastards themselves in Part Six, they should all be 2nd level."
So they do not have to be 2nd Level until they have finished Part Five.

It's been said a few times (archives most likely by now) that it's not realistic for them to be 2nd level by the time they get out of the sewers. Your players will be very frustrated & it will be a lot of encounters.
They messed up the XP for the first book, as the Core Rulebook hadn't actually come out yet. The first book seems to be meant for Fast progression, even though it says medium.
You have a couple options:
1) GM-rule that each encounter is worth more xp - like 1 CR more, or 1.5 times more, whatever.
2) Use the side quests. They also give fame points. Check out the archives for CoT to see what other people have done, if you are interested.
The shadow-hunting has always been a fun one. I suggest shadowgarms, or at the most, young shadows (in the third book),(or lesser shadows from the Tome of Horrors) Don't put them up against a real shadow until at least one person has a magic weapon - or you have a positive channeling cleric in the party.
