Using this alternate class feature list of the APG, how is it handled when the monk makes an unarmed strike? He does not have improved unarmed strike, so he gets an AoO when he tries one. Would he still use the unarmed damage table listed under monk for that punch?

The Zen Archer still has Improved Unarmed Strike. The alternate class abilities for the Zen Archer in the APG only replace the monk class abilities specified, not all abilities.

That's wrong. The Zen Archer loses Improved Unarmed Strike.

Nothing in the Zen Archer archetype removes the Monk's Unarmed Strike ability.
Perhaps there's some confusion with the ZA losing the ability to flurry with anything other than a bow?

No, the Unarmed Strike Class Feature isn't altered or replaced by any Zen Archer Features. They can't Flurry with their Improved Unarmed Strike, but they still have it.

Seconded. Although this is a necropost, Zen Archer definitely gets Improved Unarmed Strike. It's practically required, given that the 5th level Ki Arrows ability references it and the improved unarmed damage.
