Well, my understanding is that Weapons of Legacy are virtually minor artifacts in terms of their histories and importance to the campaign world. I don't know how easily a DM would allow them to be "custom-made". And it seems reasonable to me for a DM to restrict a character from adding power to a weapon through her Kensai class abilities, when that weapon is already more powerful than she.
All that's just DM rulings and all. I don't think there's anything in the rules-as-written that would prevent a Kensai from bonding with an already-extant Weapon of Legacy. But losing that weapon would be miserable!
