Some comments :
1) For (all) prestige classes, when it said "proficient with [...] shields", does it include tower shields or not ?
It is always specified for core classes, but never for prestige classes.
2) Pathfinder chroniclers : they are no block about Weapon and Armor Proficiency. What should we assume ?

okay, to answer your questions:

It is always specified for core classes, but never for prestige classes.
I would assume that unless stated, classes and prestige classes are proficient with anything stated. In other words, if it doesnt say, "Except Tower Shields" then yes, they are proficient with tower shields.
2) Pathfinder chroniclers : they are no block about Weapon and Armor Proficiency. What should we assume ?
even though it doesn't say, i would assume something similar to a Wizards proficiency block might be appropriate, but if any of the PTB come in here and correct me, i stand corrected.

1) Doesn't it say "including tower shields" for all the 3.p base classes that mention it? Or is it both? "including or excluding"? If either of these, I'd assume tower shields are not included if it simply says "shields" since tower shields have always been a sort of exotic shield (a WotC book had alternate "exotic" shields you could swap for your tower shield proficiency (indicating it was beyond the scope of normal shield use.)
2) You gain nothing then.
