For all the ability definitions, see the Universal Monster Rules in the back. Stench is there.
If it helps at all, I made this same mistake the first time I read the trog entry. It took me a thorough re-read to figure out Aura "replaced" the old Stench ability.
That said, and now that I've had time to digest them, I LOVE the updated Bestiary stat-blocks. Kudos Paizo!

The abundance of things placed in "universal monster rules" as opposed to beneath the statblock does make it harder to use monsters on the fly (even if you notice everything that is listed, you have to flip to the back of the book to see what it does).
However, it also provides a lot more space for other things, such as art and information about the creature, so it's a trade-off. And when preparing an encounter beforehand, it makes little difference.

We put all of the aura powers for a monster so high up in the stat block under the theory that when the GM grabs the stats, he starts reading at the top out of habit. So everything needed for the monster at the VERY start of combat (it's senses/Perception so you can see if it notices the PCs, its initiative check, and any always-on type auras like fear auras or stench) go up there at the very top.
And while I agree that the universal monster rules can make things tougher to run at the onset, the more you play the game, the easier it'll get. Since these rules all work the same now, you don't have to re-learn how they all work. Just as an experienced GM or player has to look up things like sneak attack rules, spellcasting rules, or other cornerstone class abilities less and less the more familiar they get with the game, the same goes for Universal Monster Rules. With Bestiary 2, I suspect (and hope!) we've finally covered the majority of these rules, so that from here on out, we can all start mastering the rules and get used to them.
