How does Channel Positive Energy work with a Cleric/Paladin multiclass? Do they just count as separate abilities? Would the cleric chanel use the cleric level to determine how many dice are rolls with SV DC = 10 + 1/2 cleric level + Cha bonus?

For balance purposes I would treat them as separate abilties based on the 2 classes. If you multiclass your abilities for your classes should not scale together (except in the case of a prestige class specifically designed for it).

I'd allow it work stacked together but in order to do so the player would burn on cleric Channel and 2 Lay on Hands to pull it off. That's how I'd house rule it though. Official is they are two different things.

Agreed. Typically when you have two classes who's abilities stack it requires a feat. Also there's adifference in times per day with lay hands scaling up by paladin level and clerics being 3 + cha modifier.
