It has a "at one time" limit and a crafting limit. You can spend all day crafting alchemy if you want or need to to heal your team with something like Salve. At level 1 if you have 2 Alchemy talents, you can have 3 active talents at one, each taking 30 minutes to craft. If you spend 1.5hrs crafting, uses your formulae, you spend another 1.5hrs crafting again.

2) They don't do anything RAW. You treat your strength higher, but you aren't using strength.

3) Natural Armor isn't a Special Ability of Familiars. You basically get to keep everything except the Natural Armor. Which makes the Sage archetype super strong.

4) No. Improved Familiar is something very different from an Animal Companion. It is best if you look up a guide about Improved Familiar. You can however combine it with Large Animal Training in order to have a super useful pet with great combat power.

Martial Study is a really great knack. Pick a sphere and use it on all your attacks. You are now full BAB technically, but only when using that sphere. Barrage or Sniper for ranged, Berserker or Duel Wielding for melee.

Any sphere that is based on skill ranks, like Scout, Warleader, and Tech; all do well with the Scholar. You have a ton of skill ranks and not good BAB. If you take Martial Study Knack, you are good at only one sphere in combat.

Scholar pet build is one of the best pet builds since you have a super smart animal companion with possible illegal combinations due to being able to grab Improved Familiar to grab reach, something that isn't usable for the animal companion version of the feat, Improved Animal Companion.

Depends on build. Improved Familiar/Animal Companion are great for pets. Extra Martial Talent is always great. Extra Scholar Knack is super useful.
1) Alchemy doesn't have a daily limit. They'll spend a move action laughing at their buddy that got caught in a grease trap with feathers instead of doing a full attack. They will respond to power and will attempt to fight the biggest longshank just to prove a point (the Dwarf in armor and gnome sorcerer got ignored)

-Basic animals fought on instinct. They didn't waste turns like the goblins but generally attack those (within reach) who attacked them last. They try and use pack tactics and know how to focus on a single target when needed, but are prone to distraction with Thunderstones and blinding light spells. Animals also know when to retreat and often players have a hard time kill an entire pack, but they aren't really meant to.

-Elementals have almost normal intelligence, they know battle tactics, opposing elements, and how to use their element. A water elemental generally wont chase the party outside of a flooded room into a dry room, but may spend that time try to flood other rooms to chase. They know how to hide from the party. Elementals also know who the magic users are(at least after the first turn) and how to get them.

-Robots were programmed by someone smart to do something. They don't have any problems doing something seemingly mindless because they don't have life. Endlessly chasing the caster despite being destroyed by the martials might be what it is programmed to do. They also might be programmed to tract threats and switch as needed.Robots or constructs would be able to do whatever you want, but you should write it down so you don't forget.
I'd like to give a few scenarios that I enjoyed running and my players said made monsters feel more realistic. Unsure of where to go from there.

The obvious starting place seems Cleric, since Scaled Disciple's first sentence deals with domains, but it mainly deals with adding Dragonic Bloodline spells to spells you can caster. However Oracle can have some great uses with the Curse half scaling with other classes and the Life Mystery being extremely powerful after leaving Oracle. There is also the Shaman which I have no idea how useful that would be, or the animal companion classes, Druid/Ranger/Hunter, which seem like they would end up gimped as they have more stuff that scales with class level.
Scaled Disciple

-Monk doesn't get flurry at all, even once per day, and can pick it up at 10th.
-Paladin can use Retributive Strike once/day.
-Ranger Hunt Target is once/day and loses half of its effects (the better half)
-Rogue straight up just gets surprise attack, but suffers massively if you pick up the pitiful sneak attack feat.

It just seems that the spellcasting feats gain a lot more. I know that the martial archetypes give proficiency in weapons/armor, but that normally isn't a big thing unless you are coming from Sorcerer/Wizard.

The spellcasters also gain a ton more at the end of the day. Taking archetype feats all the way up can get you 8th level spells, or 15th character level stuff.
