His people are long gone and their existence predates the construction of the prime material plane because they were its original creators. (Shyamalan says "what a tweest!")
The villain himself was unintentionally trapped within a form of temporal stasis for tens of billions of years while his race's surviving demiplane experiment grew out of control and into the current, full-fledged prime material plane.

The details of this origin story are long, but in a nutshell the villain can sever interplanar access utilizing the ancient technology and nonsensical mathematics that his people built the material plane's original, experimental physics upon. The evolutionary process has largely destroyed much of the control that he could have once used to exert absolute dominion over the entire dimension, but pieces of the system remain- and they can be repaired. (dun dun duuuuun!)

I've decided that the villain will be able to pull the strings of his puppets from within the impenetrable bullspit of a network of extradimensional pockets that are connected by a series of crumbling spacial passageways.

Oh there are so many ideas bubbling beneath my hugely-sloped yeti brow.

A special thank you goes out to you guys/gals of course, but also to Games Workshop, Ridley Scott and Charles Darwin. :-D
As it turns out, the villain can cheat.

Scions of dark gods, dire liches are created when a deity of undeath chooses to invest a small portion of its corrupt spark directly into the body of a particularly loyal servant. These "blessed" individuals are steeped in negative energy and act as direct manifestations of their patron's divine will.
Because such transformation requires deific sacrifice, no more than a small handful of these horrid creatures are thought to exist at any one time. Such terrible power does not come freely though, and each dire lich pays for its cursed existence by subsuming its own will in deference to the wicked plots of its master's design. As the right hand of their deific benefactor, dire liches are revered by the faithful as unliving saints- necromantic prophets whose presence fortells the imminent destruction of the mortal world.
Those who have encountered a dire lich and survived to tell the tale would be hard-pressed to argue such ramblings. A dire lich is almost always a cleric, though on rare occasions a deity will show its favor to an ardent oracle or antipaladin. These champions of unlife always possess a sizable following and continue to attract more faithful as word of their creation and deeds seep through the branches of the church.
Unlike a "normal" lich, dire liches to not posses phylacteries. Through a series of forbidden rituals and corrupted spells, the soul of the recipient is magically transformed into a conduit of terrible energy that is wedged between the mortal world and the negative energy plane. It is the unique intervention of the divine bond that the creature shares with its patron that allows this regenerative, necromantic link to exist. In addition to preventing the dire lich's permanent demise, the soul-conduit around which the subject's body is formed allows for staggering amounts of negative energy to flow through it- much like a dam holding back the pressure of a monsoon-swollen river. This excess of energy manifests within the intensified necromantic abilities possessed by the dire lich, and is also responsible for the fashion in which the conduit is temporarily interrupted by the destruction of the dire lich's body (see entropic eruption below).

Creating a Dire Lich
"Dire lich" is an acquired template than can be added to any living creature (referred to hereafter as the base creature) with levels in cleric, oracle or antipaladin and the ability to channel energy (negative energy only) for at least six dice of damage. In addition, the base creature must worship a deity whose portfolio allows clerical access to the undeath subdomain. A dire lich retains all the base creature's statistics and special abilities except as noted here.

CR: Same as the base creature +4.
Alignment: Any evil.
Type: The creature's type changes to undead. Do not recalculate BAB, saves, or skill ranks.
Senses: A dire lich gains darkvision 60 ft. and lifesense (see below).
Armor Class: A dire lich has a +5 natural armor bonus or the base creature’s natural armor bonus, whichever is better.
Hit Dice: Change all of the creature’s racial Hit Dice to d8s. All Hit Dice derived from class levels remain unchanged. As undead, dire liches use their Charisma modifiers to determine bonus hit points (instead of Constitution).
Defensive Abilities: A dire lich gains channel resistance +6, DR 15/bludgeoning and good, electricity resistance 15, and immunity to cold and fire (in addition to those granted by its undead traits). The dire lich also gains the following defensive ability.

Conduit of Evil (Su): It is exceedingly difficult to destroy a dire lich through simple combat: the "destroyed" dire lich restores itself in 2d4 days. Even the most powerful spells are usually only temporary solutions. The only way to permanently destroy a dire lich is to cut off its unique connection to the negative energy plane. The exact means varies with the creation process of the dire lich, may require a good deal of research, and should be left up to the discretion of the GM.

Melee Attack: A dire lich has two slam attacks that are treated as natural weapons. A lich fighting without weapons may use its natural weapons instead of its slam attacks (if it possesses any). A dire lich armed with a weapon uses its weapons normally, and can use its slam attack as a secondary natural weapon.

Damage: Slam damage by base creature size: Fine (-), Diminutive (1), Tiny (1d2), Small (1d3), Medium (1d4), Large (1d6), Huge (1d8), Gargantuan (2d6), Colossal (2d8); add the creature's Str modifier to the base damage.

Special Attacks: A dire lich gains the special attacks described below. Save DCs are equal to 10 + 1/2 dire lich’s HD + lich’s Cha modifier unless otherwise noted.

Devour Soul (Su): If a dire lich has an opponent pinned or is adjacent to a helpless creature at the beginning of its turn, as a full-round action it may attempt to extract the creature's soul. The victim must succeed on a Will saving throw or be instantly slain. A creature killed by this ability cannot be resurrected by any means short of divine intervention. A dire lich that successfully devours a soul in this manner heals a number of hit points equal to the total Hit Dice that the victim possessed before death. Only creatures with souls may be affected by devour soul.

Energy Drain (Su): This attack saps a living opponent's vital energy and happens automatically when the dire lich's melee attack hits, bestowing one negative level (two levels on a critical hit; DC 10 + 1/2 dire lich's HD + dire lich's Cha modifier to remove). A dire lich gains 5 temporary hit points for each negative level it bestows on an opponent.

Aura of Dread (Su): A dire lich radiates a palpably daunting aura that causes all enemies within 60 feet to take a –4 penalty on saving throws against fear effects. Creatures that are normally immune to fear lose that immunity while within 60 feet of the dire lich. In addition, creatures of less than 5 HD in a 60-foot radius that look at the dire lich must succeed on a Will save or become frightened. Creatures with 5 HD or more must succeed at a Will save or be shaken for a number of rounds equal to the lich’s Hit Dice. A creature that successfully saves cannot be affected again by the same dire lich’s aura for 24 hours. This is a mind-affecting fear effect.

Grab (Ex) If a dire lich hits a foe with both of its slam attacks, it can attempt to start a grapple as a free action without provoking an attack of opportunity. A dire lich can attempt to pin a creature of equal size or smaller.

Special Abilities: A dire lich gains the special abilities described below.

Entropic Eruption (Su): If brought to zero hit points, a dire lich's body explodes in a violent wave of negative energy as if it had expended a daily use of its channel energy ability, centered on the square in which the dire lich was destroyed (regardless of whether or not the dire lich has any daily uses of channel energy left). This explosion always deals the maximum amount of damage possible.

Lifesense (Su): A dire lich notices and locates living creatures within 60 feet, just as if it possessed the blindsight ability.

Necromantic Mastery (Ex): A dire lich is treated as having two more levels in whatever class grants it the channel energy ability for the purposes of necromancy spells and its channel energy ability. In addition, a dire lich may control twice as many Hit Dice of undead as it would normally be allowed.

Abilities: Str +4, Dex +4, Int +2, Wis +2, Cha +2. Being undead, a dire lich has no Constitution score.

Skills: Dire liches have a +8 racial bonus on Knowledge (religion), Perception and Sense Motive checks. A dire lich always treats Climb, Diplomacy, Fly, Intimidate, Knowledge (religion), Perception, Sense Motive, Spellcraft, and Stealth as class skills. Otherwise, skills are the same as the base creature.
-DIRE LICH-
