I’m probably missing something but in my organized play it has 5 rep and 5 fame whereas the chronicle has 6 rep 4 fame.

Yeah, there's a discrepancy between the reporting form and the scenario. The reporting form asks me to check the "1 prestige" box for the faction mission, whereas the scenario says 2 extra reputation with the Grand Archive. I'm going to go with what the scenario says in that case, as I think the reporting sheet is just pulling from the 1e version. It should almost certainly only be reputation and not fame (that's how it is in Starfinder, which has a very similar Fame/Reputation system). I'm hoping they get the reporting system fixed before too long.

If any of you GM this in the future, it also says that only Grand Archive PCs get that extra rep, but Linda Zayas-Palmer confirmed that was a mistake and that everyone should get it.

Prestige is a 1e thing. No prestige in 2e, but GM is talking about how they haven’t updated the reporting form to reflect this yet.

This particular scenario gives bonus reputation with Grand Archive in addition to whatever faction you have slotted.

Starfinder shifted around the prestige/fame system, and that has been carried over into PF2. You now get Fame and Reputation, and you can have reputation in multiple factions. By default you get 1 reputation in your slotted faction for every 1 fame you earn, but sometimes when a mission is particularly important to a certain faction, you also get bonus reputation with that faction (similar to the bonus prestige you could earn in PF1, except that you get it even if you are not a member of that faction). Fame is now a spendable resource, similar to Prestige in PF1, while reputation is measure of your standing in that particular faction, and cannot be spent. Reputation does, however, put you into a certain 'tier' within a faction, and some faction boons that you can purchase with fame are only available once you have enough reputation to reach a certain tier.
