I'm sorry but I just don't understand. We were sent here to explore the tower and report back everything we find/encounter. We cannot finish our mission as Pathfinders without doing so. Swarms do not just go away. They will continue to inhabit the tower until they are destroyed.
Am I missing something?

They do have to eat sometime. It's been proven. Right now they are eating Brog.
They are bats (as far as we know) not liches. It's not like we have to kill them all to be able to investigate. Jimmothy goes into stables looking for stuff all the time and has yet to kill a single horse. We can smoke them out given time to light a torch or just wait for them to leave at dusk.
As for acid, I'm pretty sure Jim didn't take any, but I can't really check until I get home.
