Mun moves into the space, recognizing that there will be a fight. He draws his longspear as he moves, ready to use it if needed.
"Here are a few things that I know. We're not Aspis, and you're not Pathfinders. We're not leaving, and we're not paying you any coin either. You can let us through, but I don't think that's likely, is it?"
He mutters a simple prayer to Ashava. "आशावा, कृपया इस बदबूदार सीवर में हमारे प्रयासों को आशीर्वाद दें।"
Ashava, please bless our endeavors here in this smelly sewer.

"Get them!" a finer battle cry then that could have echoed in the sewers but that clipped tone as the party prepares for inevitable combat starts it!

"Oh ermm, that isn't very Nice. Can we not hurt each other?" The elf mumbles a reply as the Thug orders his gang to attack the Pathfinders. Stepping out of the tunnel, Thracius looks at the filthy water with a gulp before stepping forwards before gaeldrung. Hands weaving and with a soft chant in elven, Thracius causes many coloured lights to spill forth and wash over the two thugs.
Move Action, then Standard to Cast Colour spray on the two bordered in White. WILL Save, DC 17

"We won't even rob you."

The man curses as he mades ready to throw something at the party but Yanabuchi's fingers is faster, Slaming a magical bolt before the man's arm is raised sending him relling as Mun finishes speaking.

Mun steps up behind Thracius. "I can cover these two," he says simply, motioning his head back towards the room's entrance.
Mun intends to position himself so that the lead thug would provoke an AoO should he attempt to stand when he eventually wakes, but needs to stand in Thracius' square to do so.

Little words are exchanged as if by some predetermined signal, everyone rushes forward as Mun positions himself to welcome the downed underlings should they regain consiousness. Their leader is understandably nervous as he beholds what is massed before him.

Mun delayed his action last round; his initiative should reset to the initiative that he acted on. (He was allowing the boss thug to give up before Mun acted, so Mun should move down in the order to at least after the boss thug.)

"I wish people would simply surrender when out matched..." Thracius sighs as he works his hands in a complicated pattern. As he does so, shards of wood from the table and creates around fly to him and form a vicious spear of splinters. With a flick, the Wizard launches it at the Boss.
Splintered spear: 1d20 + 6 ⇒ (8) + 6 = 14 for damage: 1d8 + 5 ⇒ (4) + 5 = 9 and 1 bleed

If the boss is still up after Thracius' attack, Kasumi will ready an action to launch another Magic Missile at him if he decides to continue the fight.

Noted on Mun.
Rolled a miss which didn't appear hence the Boss thug 'Seemed' not to do anything. He threw a tangle foot bag btw.
Also Thracius ended it.
An explosion of the table sends its payload into the Boss Thug who drops after receving a face full of splinters.
The remaining thugs are still unconsious, leaving the party some time to do what they will.

Mun pulls a length of rope from his backpack and starts to bind the two unconscious ruffians. He searches them when done.

The boss is dead?
I doubt that damage sent him below -Con, but since the spear inflicts bleed damage we'd need to either heal him magical or do a Heal check if he's going to survive.

Kasumi sighs at the fallen leader. "See, if you'd just listened to me, you could've taken a nice comfortable nap like your friends." She looks up at her companions as if reminded of something. "Oh yeah, that's what I was trying to do, by the way: I figured if he thought I might be a willing business partner he'd let me come over and look at his lab, and I could get close enough to hit him with a Color Spray. Great minds think alike, right Thracius?"
Her gaze returns to the bleeding thug. "Personally, I'd rather see this guy in a prison than a graveyard, but I don't know much about tending wounds. Anyone else want to take a shot?"
Kasumi turns to the makeshift alchemy lab.

Assuming that she doesn't find anything...
"Anyone else know what they were doing with all this? I mean, they've got to be making drugs - who else does alchemy in a sewer? But is this stuff why the old man was going through withdrawal?"

Mun finishes tying up the other brigands, then mutters a simple prayer to Ashava while motioning at the collapsed boss on the other side of the sewer. "इस आदमी को स्थिर करो, कि वह मौत की आलिंगन में बंद नहीं हो।"
Casting Stabilize on the boss.
As he starts walking over to the other side, he explains. "That should stop his bleeding. He'll remain unconscious unless further healing is applied. We should bind him as well before we do that, however. My rope is already in use over there; I'd rather not have to split it. Can anyone else bind the boss? It may be interesting to ask him a few questions, if he'll answer."
When he arrives at the other side, Mun examines the alchemy equipment, trying to see if he can determine what it was used to manufacture, but it seems to be beyond him.

Thracius nods meekly at Kasumi and slowly follows along, looking at the water distrustfully. Pulling out his own rope, he hands it to Mun for the boss. Looking over the desk he shakes his head, having little working with Alchemy.
"If you need I can regenerate his wounds slowly, it should close the bleeding from the splinters too..." he offers quietly, pulling forth a wand of whitened demon bone..
I can use my wand of infernal healing on the boss once someone has tied them up. Will slowly give them 10hp back

Said thugs are all tied up and with their leader silent and unconsious, the disappointed thugs offer no further resistance.
Searching them and their lair yields the following:
1) From Boss leather armor (lab smock), pouch with 20 gp, dagger and alchemist fire
2) From Thugs leather armor x2, spiked chain x2, pouch with 10 gp x2
3) Book Titled Toxins and Countermeasures.
4) Beside his workbench is a rack of alchemical substances containing 2 acid flasks, 4 alchemist’s fire, 2 smokesticks, 2 tanglefoot bags, 2 thunderstones, and 4 vials of filth fever tonic
The alchemical materials on the workbench constitute an alchemist’s lab, plus 240 gp worth of raw materials for Craft (alchemy).
There is only one way to travel upstream from here: an eastward-running major passage that exits this area, as per your combined knowledges obtained, in the northeast corner. This tunnel runs for a considerable distance before reaching the sewer junction.

"I'll take one of the smokesticks, if you don't mind. I've got alchemists' fire already, so I don't really care about the rest." Kasumi hesitates. "You think they're with those 'Steel Wyverns' that the Venture-Captain mentioned?"

Thracius looks through the supplies and takes a tanglefoot bag in case something comes rushing towards him. Smiling weakly at Yasumi he nods. "Err... You must be right, shall we press on?" the elf asks, wishing to be out of the sewer as quickly as possible.

The monk picks up a spiked chain. Feels the weight tests it a bit in a fashion only a monk could do with one of their weapons and adds it to his arsenal.

Before leaving the lab space, Mūn briefly questions the two thugs that he tied up. "You can go if you can assure me that you'll be no more trouble to us. Can you do that?" He listens closely, watching for lies, and cautiously unties them and lets them run up and out of the sewers if he feels satisfied.
Sense Motive, urbanite: 1d20 + 6 ⇒ (1) + 6 = 7 Haha, yeah, he lets them free. Gives them the keys to his house as a safe place to rest, too.
He pores over the items collected from the lab and the thugs, and takes all of the filth fever tonic. "I have a bad feeling that someone will need one of these; best to have them along." He also picks up the book and snugs it into his backpack. You never know; we might need to look up an antivenom!
Mun will scoop up whatever alchemical items remain that aren't otherwise claimed. I've collected all of the loot we found and what's been claimed into the spoiler below, if anyone wants to review.

The thugs nods so vigoriously that the danger of them dislocating their necks is very real. Once untied they flee.
Ahead is a junction where a smaller sewer line once joined the main passage. The ceiling of the smaller passage partially collapsed, filling most of that tunnel with rubble. The surface of the rubble pile seems to shift strangely and closer examination reveals thousands of tiny vermin fleeing into cracks and shadows.
The ceiling here is stable, having already collapsed as much as it is likely to.
A hollow point in the ceiling above the rubble could present a bigger danger as it traps sewer gas. If exposed to open flame, it mght just blow and bring everything down on you.

Mun takes out a vial of alchemist's fire as he observes what appears like it could be a swarm of vermin. He waits to see if they get aggressive towards the party before he throws anything, though.

Taking one of the pilfered flasks of Acid as the spiders drt between the cracks in the rock, Thracius looks around at the collapsed tunnel with a soft gulp.
"Ermm... that does not look safe, maybe we can rush past?" he enquires softly.

Just checking: the main passage continues past this point, but there's also this side passage here if we can make it past the rubble?
Kasumi holds her wand of Magic Missile at the ready. "Anyone see any tracks around? If what we heard about the Almsman is true, it sounds like people probably visit him regularly, so there should be some kind of trail, right?", she says, scanning the ground for signs of traffic.

If nothing attacks out of the rock pile, Mun will use his wand to recast Heightened Awareness on himself, then examine the pile.

Loking down the tunnel, Thracius decides to follow after a time, moving on to their intended destination further into the sewers.

Thracius takes note of the smell of something in the air. Something that reminds him of heavy gasses that occurs in peat bogs or century old trees blasted by lightning exposing a century worth of flammable materials.
Going a bit liberal here due to Thracius being a wood wizard. From Kyonin and elven. I'm taking it as the elves from that part living in forests.

Suddenly Thracius stops and takes a breath, instantly regretting it giving their current atmosphere. Sniffing again he frowns and thinks for a moment before speaking, and looking at the vial of volatile flame in his companion's hand.
"Ermm, It would appear that there are natural gasses here. I would avoid open flames, so it is good we do not have torches, else we would all suffer." he informs quietly, before pressing on.

Mun looks at the alchemist's fire in his hand with concern. "Thanks, Thracius. I'll put this away." Feeling less concerned about a potential attack from the vermin in the woodpile, he replaces it with his Wayfinder, which he activates to shed light. "This should do for us without risking any flames. Should we try to explore the blocked tunnel? If not, let's move on."

I don't see the swarm on the map, so I don't know what square Mun is targeting. As such, I don't know if there's a range penalty. If Mun can 5' step to reduce a range penalty, he will.
