So, my players want to turn Thissletop into their own home base. I have been looking over the rooms and teams options in Ultimate Campaign and came up with a list of rooms I think is appropriate for the rooms of Thisletop. There is some room, of course, to change the rooms around as the party levels and it is great to have a home base. And I can play around a little with the rules. I already started the adventure off as though the party is a group of Pathfinders and Thissletop will become their new guild hall. But first, they need laborers, guards, and other support staff. I expect that a guild crafter will stop by eventually, especially with all of the neat magical junk laying about. And it is a nice place to launch some side adventures.

This is actually pretty common. Once they could afford it, the PCs in my face to face game had the entire Goblin-made structure leveled and built a new, sturdier structure up top.
I would let your PCs customize everything with a "C" in the room name - that's just a driftwood wooden structure, and can be easily leveled. I also wouldn't give them the benefits of the Altar in D12 until they can fully convert the shrine from that of Lamashtu to their deity of preference. This will likely require some spells (e.g. consecrate), as well as removing all of the Lamashtu iconography on the walls.
Remember, they only get earnings if they use their rooms that way. Otherwise, they don't earn anything.

One of the things I like about this AP is that it gives the PCs a wide variety of possibilities for a home base of sorts. Parties might base out of Thistletop, Chopper's Isle, or Kaijitsu Manor; build and/or purchase property residential, industrial, or commercial property in Sandpoint or the surrounding areas; or just hang about in the Rusty Dragon Inn. And that's just in the first book!
Thistletop is a bit challenging to run as a business if you need traffic to go to/from the place overland, but water traffic ought to work pretty well. Otherwise, the PCs might need to clean out/drive away the local goblin tribes and other menaces before workers, merchants, or customers feel safe enough to travel in the area. If the operation is self-contained, though, it's a great base--there's a reason all of the goblin tribes consider Thistletop the best lair around.
