Illegal Religions and consequences.

Silver Crusade

So I know that certain religions are illegal in certain places. Such as any Chaotic deity in Cheliax, though followers of Cayden Caliean get it the worst. Also Serenere in Taldor.

I'm sure most cults of some of the nastier gods and demi-gods is also illegal, though how much of that comes from the worship itself and how much comes from some of the actions the gods want you to take is debatable.

Have there ever been canonical executions of followers of religions such as Cayden Calien (in Cheliax). Because it is stated that this is a risk the Lucky Drunk's followers face in the Devil held country.

Well, there's a canonical democide -

Hell's Vengeance Book 5:
As part of the ritual to help Queen Abrogail create an evil artifact, your party of villains will massacre a village of Cayden worshipers. The Queen had been leaving the village alone just so it would be available for such a harvest.

Canonical executions will be pretty rare, simply because it requires someone commit precious page space to an execution.

That being said, I believe the history of Irrisen includes a mass execution of druids, and a priestess of Desna who was executed and turned undead after she helped stop a plague.

Sarenrae is allowed in Taldor.
she wasnt for years.

she isnt liked too well near the border of qadaira though.

and all of them in the land of man.. country starts with R and I cant spell it

Silver Crusade

Rahadoum, and priests are definitely executed there, but they're deported fairly frequently as well. The criteria for each punishment is unknown to me, but meh.

As for canonical executions of named people, the only that I can think of are in Galt, but that's not at all religiously based. I can't think of any explicitly named religious characters, unfortunately

all but zon-kuthon in nidal

The below quotes are from pathfinder wiki and the specific pages are linked:

Razmiran "Razmir are not executed as traitors, but instead burned as heretics and heathens. Religion plays a larger role in daily life than it does in most states, as it is the state's main tool of control. The worship of any god other than Razmir is banned, and few dare to tempt the wrath of his faithful by criticizing this policy.[3][5]"

Worldwound "Unfortunately, the religious fervor imbued into the Crusaders had ill-effect in this year: some Crusaders mistook the druidic faith of the native Sarkorians as demon worship. In the ensuing witch hunt, over forty natives were executed at the hands of the holy warriors in this first year of the Crusade.[4]"

Taldor: "The noble Sir Gordreth Chrysolian—Gordreth the Butcher—had been an administrator in the Taldan caravan city of Yanmass when he publicly executed twenty clerics of Sarenrae about 30 years ago, during a particularly vicious Taldan pogrom against the Cult of the Dawnflower."

Planes: "Although those who are judged irredeemable are executed by the forces of Heaven, those who are believed to have a chance at salvation are incarcerated here." (this last one I think mostly applies to devils, based on what i remember from the novel)
