For example, during PFS Scenario players have been attacked by efreeti and they managed to capture efreeti.
Can efreeti grant them Wish (it is in its Spell-Like Abilities list)?
Will Wish effects (like Grant a creature a +1 inherent bonus to an ability score) last after end of scenario, or end "All spells and effects end at the end of an adventure" [Pathfinder Roleplaying Guild Guide]?

I can't answer the PFS part of this, but there some things to consider about Efreeti
(1) Why would the Efreeti grant the PCs a wish? It isn't required for the Efreeti to do it. Unless they've taken precautions, the genie should just planeshift itself away. Is it bargaining for its release? Are the PCs offering a huge sum of gold or treasure? etc.
(2) From other lore, Efreeti are the main genie type that will almost certainly try and twist a poorly worded wish spell to the misery of the wisher. The players may get a chance to know this from a knowledge check and think twice about dealing with it.

All positive effects of the wish end at the close of the scenario unless they are printed as rewards on the chronicle. Negative effects of a twisted wish are caused by a spell intended to harm the character, so are conditions that must be cleared, edit: if they have any mechanical effect. Also, what justaworm said.
