Do you have a source on that? I found the FAQ on UC Rogue's Finesse but nothing regarding Agile, and Agile itself does not limit natural attacks.
Agile weapons are unusually well balanced and responsive. A wielder with the Weapon Finesse feat can choose to apply her Dexterity modifier to damage rolls with an agile weapon in place of her Strength modifier. This modifier to damage is not increased for two-handed weapons, but is still reduced for off-hand weapons.
While a bite isn't technically a two handed weapon, the enchant strongly implies it would use the same rules and not increase the modifier.

It isn't written for natural weapons, as it is a weapon enchantment and, barring things like AoMF, cannot usually be applied to natural weapons. The lack of calling out how to handle such a corner case is reasonable and shouldn't be seen as a loophole. I too would rule that the two-handed weapon case shows clear intent and should be the model for the natural attack situation presented.

and it is not written for unarmed strike either but AoMF say ''Alternatively, this amulet can grant melee weapon special abilities, so long as they can be applied to unarmed attacks'' and AoMF can be use for natural attack since it say ''This amulet grants an enhancement bonus of +1 to +5 on attack and damage rolls with unarmed attacks and natural weapons.''
and agile only ask you to have the feat weapon finesse and the weapon must be able to be use with weapon finesse and you can use weapon finesse with an natural weapon or unarmed strike, and the feat say that natural weapon are considered light weapon
