It is assumed there is an indeterminate amount of time between scenarios and this is when you are working on your 'non-pathfindering-day-job.' So you will have to prepare the spell after the scenario to use it for a day job check. Hence you do not need to prepare crafter's fortune during the adventure. Yes it will need to be scribed into your spellbook (for a wizard).

I don't know the special PFS rules, but does "day job" mean downtime? if so, BretI and Curaigh have the right answer.
On the other hand, many city adventures have the PCs living and working in the city while also trying to solve a mystery or disrupt an evil organization. Other PCs adventure in the morning and then return home to craft for the rest of the day. In those cases, Crafter's Fortune takes up a daily slot if it is used every day.
On the third hand, the duration of Crafter's Fortune is "1 day/level or until discharged." So if a 4th-level crafter is working on a one-week project that involves one Craft skill check roll at the end of the week, then he or she casts the spell only twice: once at the beginning of the project and again 4 days later when the first casting wears off. The crafter does not need to prepare the spell on the other days.
I play character who combines Crafter's Fortune and Heroism for an even higher boost to Craft skill, but Heroism is 10 minutes per level, so she has to cast it many times per day.

A "Day Job" is one option you can take during "Downtime", in PFS.
In between scenarios, even though there is an indeterminate amount of time, you can only choose one "Downtime" action.
Most people choose "Day Job", which usually means earning additional money through a Craft/Perform/Profession check.
