1> Yes, as long as it's a "monk" weapon.
Flurry of Blows: These attacks can be any combination of unarmed strikes and attacks with a monk special weapon.
2> Nope. No way to sub your unarmed damage for weapon's damage. It's called UNARMED for the very definition that you are fighting without weapons.
Likewise, Weapons cannot 'channel' your monk abilities like Stunning Fist without the Ki Focus enhancement.

not entirely true they can also use their deities favored weapons in a flurry with crusaders flurry there are also some archetypes that add to the list of weapons monks can flurry with, there are some archetypes that you can use ki to replace the weapons damage with your unarmed strike damage like zen archer. and if the weapon has the conductive enchantment they could channel some abilities(not all though) from their monk abilites or the ki focus enchantment like you mentioned.

Thanks for the quick responses. Okay, so, is their anything like an archetype or feat that a character could use a spear like the Zen Archer for the purposes of flurry and unarmed damage? Could something be used for a Warpriest who gets a similar ability? I.E. Favored weapon with a Sacred Fist Archetype?

I wouldn't worry much about unarmed damage numbers. Weapons already have multiple major advantages - easier to enchant, better critical ratings, two handed Power Attack, etc.
A Sohei wielding a nodachi isn't going to care that they don't have improved damage dice at all; they're going to care that they've got Improved Critical and a highly enchanted nodachi. A high level monk with a Cleric level using Crusader's Flurry isn't going to care that their glaive is 1d10 instead of 2d6, they're going to care that they have better enhancement and a reach weapon.

Badbird; Typically speaking I see your point, and it is a valid one, but for the sake of build and roleplaying aspects, I'll still be sticking with trying.
CupcakeNautilus; That leads into a later point, thank you for pointing me in that direction.
Lady-J; Good catch, I'll look into it. I'm trying to make a reach build monk.
ngc7293; I'd totally forgotten about that feat and it's chain due to my lack of Monk builds, or anything even remotely Lawful for that matter.
On the above notes; Thank you everyone for responses, I should have enough now to begin my build. Now to just loose that Lawful alignment and my life will be golden.
