I like to pick up the flip-mats and map packs when I stop by the FLGS but as I mostly play the APs I feel like my money is kinda getting wasted. With the exception of the Anniversary of Rise of the Runelords, I can't think of another AP that uses a flip mat. Is there a way they can be utilized in the APs in a way similar to the PFS scenarios?

Myself I don't think that is a good idea because I reuse very few Maps.
Adventure Paths/Moduals will become very redundant using the Same Maps over and over.
I love maps but I imagine that it wouldn't take long for the Game to become boring for me and my group if every encounter looked the same to us.
