Many halfling families have developed techniques to accomplish work faster and more efficiently, whether to contribute to the community or to please overbearing masters. These halflings gain a +4 racial bonus on checks with one Craft, Perform, or Profession skill. This racial trait replaces sure-footed.

I am using this for an example. My mind is leaning towards no, but people can use Spellcraft to craft magical items, so I have this nagging concern.

No, it is not a Craft skill. Craft is listed separately in the Core Rulebook as its own skill with many variations (e.g. blacksmithing, armorer, weaponsmith, etc.). Notice in your list above it is capitalized, a general notation for a formal name, hence, what this refers to are the skills that are used to make things.

I wonder, though, if one could take Craft (Spells) as a skill, in addition to Spellcraft?

What for?

Spellcraft is not a "Craft skill". Just like how Escape Artist and Profession isn't a "Craft skill". They are entirely different skill, even though you can use Spellcraft (and some Professions) to perform a check while crafting. You can not apply bonuses to the Craft skill to Spellcraft.

If 'Craft (Spells)' is even a legal usage of the Craft skill (which it isn't), it would not be a substitute to Spellcraft (because nowhere is it listed to be).

NO
