Just got the Advanced Players Guide, and I'm considering changing my Cleric's domains for subdomains. She's a cleric of Gorum and has the Strength and Glory domains.
Now, for instance, the Subdomain Honour is associated with Glory - but apparently that isn't one of Gorum's subdomains, even though Glory is one of his Domains - is that right? So she couldn't have that?
Also, if I pick a subdomain am I right in thinking that actually replaces a domain? Because this seems like it would mean you lose out on all the abilities of the Domain and only get domain powers at all when you reach level 8 (all the subdomain abilities I've read through come into play at level 8)?

Right, a cleric of Gorum doesn't get access to the Honor subdomain.
Deities only get access to a narrow set of subdomains, not all of those that fall below a full domain. Generally they get 1-2 subdomains per domain, but not always. There are a few instances where a deity gets a subdomain but not access to the main domain.

Correct! As your cleric only have access to some of the subdomain, not all of them you have a choise to make. In the Case of your Cleric of Gorum S/He has access to the:
DOMAIN (Subdomain)
Chaos (Protean)
Destruction (Rage)
Glory
Strength (Ferocity, Resolve)
War (Blood, Tactics)
Glory Subdomains are not part of the available options, so you cannot choose any of them.
[...]A cleric who chooses a subdomain must have access to both the domain and its subdomain from her deity (see Table 2–12). If a cleric selects a subdomain, she cannot select its associated domain as her other domain choice (in effect, the subdomain replaces its associated domain). Subdomains are treated as equivalent to their associated domain for any effect or prerequisite based on domains. If a subdomain has two associated domains, the cleric can only select the subdomain for one of her domains.[...]

For your first question, yes. To choose a subdomain, a cleric has to have access to the associated domain and the subdomain. Deities don't always have the subdomains for their domains. A cleric of Gorum can have the Glory domain, but not the Heroism or Honour subdomains (unless your GM houserules it).
For your second question, no, you still get all the domain abilities that aren't replaced by the subdomain abilities. For example, a cleric with the Glory domain gets touch of glory and a boost to channel save DCs at 1st level, and divine presence at 8th level. A cleric with the Honour subdomain replaces touch of glory with honour bound at 1st level (and also changes two of their domain spells), but they still get the channel save DC boost at 1st level and divine presence at 8th level.
The text about subdomains replacing domains on page 86 is just to rule out double dipping. For example, a cleric can't have the Glory domain and the Honour subdomain as their two domain choices.
