I've been reading a lot of Raymond Chandler recently, and that's given me some ideas for the next thing I want to GM. However, aside from Deadlands Noir (which doesn't have the feel I'm looking for), I don't know of any game systems or settings that fit that idiom.
I'd like to find something fairly low-magic, where the fantasy parts can be slowly worked in and aren't something the characters (or typical person-on-the-street) would know about.
Can anyone recommend anything for this?

You might want to check out the upcoming Aethera campaign setting. It's a science-fantasy setting, built around a sort of noir/art deco vibe. It was being built for Pathfinder, but we're waiting to see what Starfinder looks like before we finalize things.

You can do noir very well with a (New) World of Darkness game. Players as mundane humans who investigate mysteries, you don't need to have anything supernatural behind the scenes if you don't want to.

To clarify this, due to name changes this year, if you're looking at this as an option, the book you want is now called Chronicles of Darkness, published by Onyx Path. It's the second edition of the ruleset and has been tweaked to have better playability for metal characters.

It's worth looking at the Gumshoe system, published by Pelgrane Press. They have several games in various settings, all designed to make for good investigative play.
