Dose the boon companion feat affect the courtly companion?

Sure. It's still an animal companion, just wearing a funny hat.

Liberty's Edge

"Levels in other classes that grant animal companions do not stack with levels of courtly hunter for the purpose of determining the abilities of her courtly companion."

This limit is presumably imposed because the Courtly Companion gets familiar level intelligence, the ability to share the hunter's skill ranks, and four alternate forms on top of the usual animal companion abilities. In return for these improved companion abilities the class loses other features (i.e. precise companion, hunter tactics, & bonus teamwork feats). Thus, if stacking were allowed a character could potentially take one level in Courtly Hunter and all others in a class with a different animal companion and thus gain the full benefits of the other class AND the improved companion.

Boon Companion is a grey area, but I'd think the same logic would apply and it would not stack. A 'literal RAW' interpretation would also invalidate it because the class has a 'Courtly companion' feature rather than an "Animal companion" feature.

According to the text of the ability the courtly companion is an animal companion. Being courtly doesn't change that fact. And Boon Companion is not class levels, so stacking is not an issue. It does what it says it does. I don't even see any grey.

Skills are limited by Hunter level, and most of the unusual abilities (alternate forms) are tied to class levels, not Animal Companion levels. Boon Companion should work fine. It just advances the companion on the AC chart with familiar intelligence.

Boon Companion wrote:

Benefit: The abilities of your animal companion or familiar are calculated as though your class were 4 levels higher, to a maximum effective druid level equal to your character level. If you have more than one animal companion or familiar, choose one to receive this benefit. If you lose or dismiss an animal companion or familiar that has received this benefit, you may apply this feat to the replacement creature.

Special: You may select this feat more than once. The effects do not stack. Each time you take the feat, it applies to a different animal companion or familiar.

That bold wording is critical. It's not that the companion is boosted by up to 4 CL. Your Courtly Hunter level is treated as 4 higher. VERY big difference.
