You'd be best sending the key code and other purchase details to customer.service@paizo.com so they can look into what's happening.
For other issues with those codes they've asked for them to be sent privately rather than have them posted publicly.
Also, you might try copy and paste from the Humblebumble page to the Paizo site when entering the code if you haven't done so already.

I recently ordered the Pathfinder Comics bundle that includes the Shattered Star Miniatures Booster Pack ... sadly the kery received for this is not working on Paizo.com ... I receive a "That code is not recognized." message ...
