First Steps Pt. 1

I have seen that the First Steps scenarios are a free download, but that part 2 and 3 are now retired.

So Part 1 can still be ran, but it has to be done before a character chooses a faction? Is this correct?

This scenario was released before 1st-level retraining existed, so that text was to allow PCs to leave their faction choice open until they made a final decision before being played at 2nd level.

PCs are now free to change faction between scenarios until they're played at 2nd level anyway, so there's no reason to leave your faction choice open any more. I would disregard that special instruction in the scenario as it's no longer relevant.

Replacing things in the scenario makes it illegal for play does it not?

You are free to replace any of the exact wording, as long as you don't change the actual quests the PCs are sent on.

Most importantly, you are not allowed to change the encounters, but box text is fair game. (Often, it actually says "read aloud or paraphrase in your own words".)
