If Lucrecia is tattooing the inhabitants of Turtleback Ferry, wouldn't it make sense for Nualia to mark the goblins in the same way? If the whole point is for the goblins' deaths to feed into the runewell...
Or am I totally not making any sense here? I'm exhausted and may be missing something.

You're missing that there's two runewells at work here. The minor runewell beneath Sandpoint doesn't seem to need the Sihedron to gain power, only proximity. Karzoug's runewell in the Eye of Avarice might have a similar limitation, but the soul lens and the Sihedron Ritual apparently get around it or something.
In short, Nualia doesn't need to put the Sihedron on the goblins for the same reason she doesn't need to put it on the citizens she hopes to kill - the minor runewell doesn't need it to sense wrathful souls.
Ah yeah, gotcha. Duh.
I kind of like an idea I found somewhere on the boards.
A GM (forgive me, I don't remember who) had the PCs discover the sihedron rune on the goblins that raided Sandpoint.
Later, after going through Nualia's things, they find a note from Xanesha instructing Nualia to carve the rune on the goblins.
I like this because it strengthens the (kinda) weak connection between Nualia and the rest of the campaign. But it does alter things in a subtle way regarding the minor runewell.
Thoghts/opinions?

The deal was that Xanesha financed Nualia when she was in Magnimar (and also later), and Nualia would in return (if she could) put the rune on all her cohorts and victims.
I made sure to not give any indication as to where this mystical "X" was hiding so they wouldn't run off to Magnimar too early.
I might also add that Nualia did this quite half-heartedly. Some dead goblins were found without the rune and Nualia's own companions refused, and she didn't press the matter. Her focus was on punishing Sandpoint.
