I don't see any reason why it wouldn't be fine to do so.
There are some difficult cases, like the fighter archetype Armor Master:
At 5th level, an armor master gains DR 1/— when wearing light armor, DR 2/— when wearing medium armor, and DR 3/— when wearing heavy armor. At 19th level, this damage reduction increases to DR 4/— when wearing light armor, DR 8/— when wearing medium armor, and DR 12/— when wearing heavy armor. This damage reduction stacks with that provided by adamantine armor, but not with other forms of damage reduction. This damage reduction does not apply if the armor master is stunned, unconscious, or helpless.
This ability replaces weapon training 1 and 3, and armor mastery.
Removing the 19th level armor mastery replacement is easy - damage reduction doesn't increase. But how do you remove the weapon training 3 replacement? You would have to agree on something reasonable...
Further VMC with archetype support opens up a LOT of new options, probably resulting in choice paralysis for those who really want to optimize but don't have enough system mastery (yet).
That said, I'd usally allow it as a GM, after checking the rules...

Based on the OP, that archetype wouldn't work with this since it's not only replacing the abilities traded as part of the VCM.

If you take up variant multiclasing, could you take an archetype in your secondary class, provided it only altered the features you win?
No... because you don't have the features to swap out in order to make an archetype work.
Even more important, you don't even have levels in the associated class.
