Normally an iPhone should be able to display a pdf in either iBooks or Safari.
For my Paizo PDF's though I use GoodReader. It's $5, but worth it. Never had problems with the app or pdfs.
You can easily sync files from either iTunes or without it over WiFi.
You can organize things in folders.
You can download pdf's straight from within the app.
It can unzip files.

Seconding iZip. It's free, you can close the advert for iZip Pro before the timer finishes, and it allows you to open the files in iBooks. Well worth those few seconds to download it.

We have an FAQ for this, but it boils down to that Safari isn't intended to be a utility for unzipping files.
