Yes, the previous cards stay in the box and in your deck as you start new adventures. You add new cards as you start a new adventure. The adventure path card gives you instructions on removing cards, related to them having the Basic and Elite traits. (And note that traits are listed near the upper left corner of the card and aren't related to the adventure deck number in the upper right corner of the card.)
So, during adventure 3, you will still be encountering cards from decks B, C, 1 and 2. Adventure 3 is where you start to remove cards with the Basic trait, as you banish them, so you'll begin to weed those out as you play.

Yes, by default you banish a bane (barrier or monster) that you defeat. And you also banish a boon (weapon, spell, armor, item, ally, blessing) that you fail to acquire.
What you do not banish are:
1. Cards left in the location when the scenario ends.
2. Cards you don't keep when you rebuild your character deck after the scenario.

My recollection from RoR is that you *may* banish a boon you don't acquire. (But always banish defeated banes, as Hawkomoon said.)
... Unless this was FAQ-ed or errata-ed.

You always banish the boon you don't acquire. The adventure path card says you "may" remove the Basic (and later Elite) boons if you want. You must remove the Basic (and later Elite) banes. Which I think is what you meant.
So yeah, you can keep Basic and Elite boons in if you want. Some characters (like Illusionist Ezren or Drunk Master Sajan) will want some of those Basic and Elite cards until the end of the game.

I recall It was mentioned that in rotr its possible to remove so many basic blessings that you don't have enough for a 30 card timer... tough.. haha
That's reliant on having a certain number of players and certain location combinations. I think there were only one or two scenarios that might have a problem, and only with six players. Plus, it'd take a huge amount of removals.

Semi-related question.
I usually play in a group of three with my wife and best friend. Those two thought the rule about banishing cards only applied to cards banished in play; defeated monsters, potions, etc.
I thought the rule applied to any cards banished, period, such as cards banished when you close a location.
We all tend to read too much into the cards and rules (my best friend keeps referencing the RPG, for booting up cold ...), so, dumb question, who's right?

It's any card banished for any reason. So closing a location and banishing the cards counts, but cleaning up unclosed locations at the end of the scenario doesn't since you're not technically banishing them. During Runelords, Hawkmoon had a cheat sheet of "When is a Card Banished?" on Board Game Geek (I think?) I'm not sure if it's kept current, but I don't think the rules have changed much. :D

They are indeed on Board Game Geek. And I'm pretty sure I've kept them up to date. The only two things that changed in the rules related to banishing cards are that (1) summoned cards were changed to returned to the box (though I'd say defeated summoned banes are still banished) and (2) banished cohorts are removed from the game. I've also made basic/elite cards lists for each of the 3 adventure paths so far and the first 7 class decks.
If board game geek isn't possible for some reason, let me know and I'll stick them in dropbox for you or something.
