Since they are "spirit" like, would a caster be able to see them (after they manifest - or heck before) with See Invisibility?
I had a player try to argue that he'd be able to see them, and another tried to use Detect Magic to see "their aura's".
I really need to work on how I word my descriptions in game.

Nope; haunts aren't invisible. Detect undead can "see" them though, as can alignment detection of the proper type. Like undead or constructs, though, they're not magic items or spell effects that radiate magical auras. You can't see a haunt with detect magic any more than you could a hidden construct or undead.

SEE INVISIBILITY
School divination; Level bard 3, sorcerer/wizard 2
Casting Time 1 standard action
Components V, S, M (talc and powdered silver)
Range personal
Target you
Duration 10 min./level (D)
You can see any objects or beings that are invisible within your range of vision, as well as any that are ethereal, as if they were normally visible. Such creatures are visible to you as translucent shapes, allowing you easily to discern the difference between visible, invisible, and ethereal creatures. The spell does not reveal the method used to obtain invisibility. It does not reveal illusions or enable you to see through opaque objects. It does not reveal creatures who are simply hiding, concealed, or otherwise hard to see.
See invisibility can be made permanent with a permanency spell.
Haunt Rules
Although haunts function like traps, they are difficult to detect since they cannot be easily observed until the round in which they manifest. Detect undead or detect alignment spells of the appropriate type allow an observer a chance to notice a haunt even before it manifests (allowing that character the appropriate check to notice the haunt, but at a –4 penalty).[Also, some stuff that doesn't apply to detecting a haunt.]
In general, then, I would say see invisibility wouldn't work - they're not just invisible or ethereal, they're a weird class of hazard that can't be easily noticed. Similiarly, they can't be found by detect magic, since there's no magic involved.
